As per Hindu scriptures primarily Bhagavad Gita, God Almighty (Brahman in Hinduism) was one and only one, all gods and goddesses being its manifestation, attribute. Lord Krishna in Bhagavad Gita says to worship Brahman and not attributes of God Almighty. Whatever the manifest powers of devas in Hinduism like Indra, Varun and Agni deva as you say, the source of all was Brahman (God Almighty).
As the concept of Brahman was beyond reach of masses, commoners… most Hindus worshipped manifestations, attributes of God Almighty for fulfillment of their desires, wishes. Indra, Varun and Agni deva were part of Hindu mythology, Hindu religion having nothing to do with spiritual text like Bhagavad Gita or Upanishads (independent treatises). People believed in Sakaar form of God (having a form).
Conceptualizing Nirakaar form of God (having no form) was beyond their capability.
